Oh gosh this topic has so much nostalgia! I don't really have a BEST game... Final Fantasy 6 was a huge fav (better than 7 in my opinion but both were really great). I also really liked Star Ocean: The Second Story and Valkyrie Profile. Ocarina of Time has a special place too.

Honorable mentions are probably:

Banjo-Kazooie/Tooie
Super Mario 64
Mana Khemia 1/2
Kingdom Hearts 1/2
