Human beings figured out that stealing and murdering were bad for the survival of society a few thousand years before Jesus. The oldest code of laws in recorded human history is dated 2100 BC, comes from Mesopotamia and says, oddly enough, no murder, no stealing, no kidnapping, no raping, etc etc. It makes no reference to religious sources.

I've read various books/excerpts that claim such abuse is still regarded as sinful in the eyes of God. Though of course that doesn't help the target nation much.

If you want to tally the number of those killed by religious regimes vs. atheist regimes, I think it's up for debate. Plenty of secular nations who committed wide sweeping genocide or waged war, such as Stalin, Mao, Pol Pot, and a host of others. Not expressly in the name of Atheism, but by atheists. And honestly, even the Crusades weren't built on such one-dimensional direction, there's still monetary and territorial gain to be had, though religion was the primary rallying cry. If you mean pure zealotry vs atheist violence; you're probably right, I haven't checked data myself.

But it's not black/white. The action of debating whether atheism or theism has killed more people is naive IMO - there are far too many other factors that motivate genocide or conquest.
