Regarding the holes on parts of the plane, depends on quality of photo and angles. Some pics have what look like holes, whereas other pics of the same piece plane from a different angle show rocks or debris.

The foreign ministry in Kyiv confirmed that everyone aboard the Boeing 737-800 flown by Ukraine International Airlines was killed after it came down shortly after it departed from Imam Khomeini International Airport in the Iranian capital of Tehran.
Initially, Ukraine's embassy in Iran said on Wednesday morning that engine failure caused the plane to crash and denied that it was terror-related or that a rocket had hit the aircraft.
But it later withdrew this statement, saying that anything was possible, and Mr Zelensky instructed Ukraine's prosecutors to open criminal proceedings over the crash.

Engine malfunctions can certainly cause planes to crash, but generally not in the manner observed with this flight. The wing, not the engine is what keeps a plane in the air, and even if a plane loses power in all its engines, it can still glide for a considerable distance under pilot control (e.g. the miracle on the Hudson). Even if an engine catches fire, flight crew usually have time to respond.
Iran's explanation also came implausibly quickly, before officials had scarcely had a chance to pick through the still-smoldering debris. Iranian officials who had initially endorsed the engine failure explanation have since back-tracked, saying it was too early to ascribe a cause.
Also, the sudden loss of flight data while the plane was in the air suggests a catastrophic event that instantly disrupted or destroyed the equipment that transmits the data. According to flight data, the plane took off at 6:12 a.m., rose for three minutes to a height of 8,000 ft. and was climbing at 318 mph before abruptly dropping and losing data transmission. If an engine failure caused the pilot to lose control, you would expect some amount of data showing erratic movement by the plane after the engine failure but prior to the entire plane being engulfed in flames, destroying transmitting equipment.
