You already noted how it's an in-vitro cell line and drawing anything of physiological relevance from this is dubious. Right, and that's a huge caveat. They're using a cancer-cell line with a different gene expression profile and of course, all sorts of issues with DNA and RNA repair and metabolism. In addition to that, there is no proper control which is a major methodological issue. They should have used a scrambled RNA sequence to determine whether it is the vector itself or any RNA sequence which could elicit these effects. And since it's a cancer cell line it's not a good yardstick at all for determining whether this is happening in vivo, in healthy non-dividing cells. The cell lines are by design, unstable, and of course they'll have transposable elements jumping around much more than normal cells.
You can also see in one of their figures there is increased expression of the LINE mRNA in one of their controls which suggests it isn't the vaccine causing the increased expression; it could just be an affect of the time it's spent in the cell culture.
Furthermore, the concentration is unusual and a deliberate attempt to drive overexpression. The injection takes place in the muscle, not the liver, and thus I see a low likelihood of a concentrated dose of the vaccine making it anywhere near a regular liver cell such that it could cause anything near what this study described. They're forcing reverse transcription to happen in cells with overactive and loose transposable elements anyway, so we can't analogize to in-vivo liver cells from this. Too much of a stretch. Given that a lot of RNA in cells is mRNA since it's such a regular and necessary process, they don't offer a mechanism for how this reverse transcription or integration would preferably favour Covid or the vaccine.
So, ultimately, it's a nothing-burger in terms of real world implications. Also of interest is that the article cited a study claiming integration of the viral genome into cells, but it got panned as artifact. It got published in PNAS but bypassed peer review. I also believe this journal has been banned from Wiki as an acceptable source because it's been flagged as a predatory journal; it allows for its own peer-review and lets unacceptable science in for cash.
So, if the anti-vaxxers are going to complain about big pharma and bought out scientists, then the door needs to swing both ways. You can't uncritically tout bad science like this because it vindicates your paranoia and pretensions. Subject everything to proper scrutiny.
